I'm currently trying to set up the connection using the M365 connector from our beacon.
Firewall rules allow traffic and all URL's have been added to the proxy.
I can reach the Azure portal using Firefox (IE is blocked by policy) and can authenicate and log onto Azure.
However when I configure the connector and try to refresh the token instead of getting a pop up asking me to choose an account I get "Navigation cancelled"
Any ideas out there?

It is possible that this issue is only encountered from the beacon machine. You can work with our Support team to get information on how to manually generate the refreshtoken from any other machine. And then you just need to paste the refreshtoken in the beaconUI rather than trying to generate it.
