Can FlexeraOne Agent recognize whether the installed Microsoft Application is related to SPLA?

My client has an SPLA agreement with Microsoft, and is having a hard time keeping track of Microsoft license consumed by their end-users. Can FlexeraOne Agent recognize whether the installed Microsoft application is part of the SPLA agreement?

I don't think that's possible.

If you can identify the SPLA machines, e.g. by name or network segment, you could mark these inventories as "hosted in" a custom service provider. And then use the license use rights to control consumption.
