How to inventory Exadata

In our project we have some Exadata to inventory with zero footprint strategy.

Do we need special information or special action to inventory it completely? Or it's enough to treat it as any other normal server?

Are we sure we get all information needed for the license reconciliation?

You are going with the right option, Zero footprint option is fine, it will collect complete inventory (hardware, software and Oracle database Including LMS) similar to locally installed agent as long as it’s executed with privileges access.
I guess you already taken care of frequent inventory collection schedule based on the need to make sure up-to-date inventory is used compliance calculation over time.
