It appears that your package includes some components which are updated (or "touched") by OS. When launching an advertised shortcut, MSI tries to repair broken components (components which are modified/missing).
You will need to go through your project and weed out unnecessary components. I would recommend to get a hold of MSI Spy from Microsoft, unfortunately that I don't have the URL to that utility.
