Repackaged MSI Uninstall Issue

I'm using Admin Studio 9.5 to repackage an executable. I'm using the installation monitoring option. The repackaged MSI installs great, however when I try to uninstall the product, it corrupts the registry.

Following uninstall from the control panel, windows restarts and then comes up with the black screen that says that Windows\System32\config\System is missing or corrupt.

You will have to look at the irp file before building the msi. Check the file and registry information captured and exclude the information which you feel might corrupt the system files.
