File and registry permissions

I am in the process of evaluating deployment packages and am having some trouble determining how to get adminstudio repackager to record file and registry permissions for redeployment. I need to monitor setup applications, some custom that make permission changes to NTFS and the registry. As of yet I cannot get the repackager to record these changes. When I deploy application they just inherit parent permissions.

the repackager does not record any permission changes, they have to be modified manually through the editor by right clicking the file or registry and selecting properties>permissions.
