Process Template Editor task automation

I've been spending days trying to find out how I can make use of the Run Task functionality in Process Assistant.
I've made some workflows with the Process Template Editor. When it comes to adding a task, I can select a tool and some command line options (i.e. -APP -IWIZ for Application Manager). That starts the import wizard.
When I start a project based on this workflow the New Workflow Project Wizard gives me an option to store workflow information in variables. But I am at a loss of how to use these variables for the different tools. How do I make Application Manager import the [SourcePackage] as a new application called [TargetFileName] and have Automatic Application Converter repackage that [SourcePackage] and store the Repackager output in [TargetDir]\SomeFolderName?
Surely there's a way to accomplish this?

you can use the ISCMIDE.exe ( ConflictSolver / Application Manager)

if you use the ISCMIDE.exe /? then you will get all the commandline options in order to control the ConflictSolver.

maybe this is a good startingpoint?
