Assuming we are talking about Basic MSI setup (InstallScript MSI setup cannot be ran without Setup launcher), setup.exe is only used to check for system requiremets (e.g. Windows Installer version) and updates it if needed. Sorry, I don't understand why did you change the Upgrade Code each time? You just have to modify the Product Code and leave only One Upgrade path with One upgrade code with Versions range from Min: 2.0.1 to Max: 2.0.60 so you have only one upgrade path in the list... If there was no reason for this and you did it by mistake, you can stop extending your list and use the v2.0.60's Upgrade path's Upgrade Code for all the future versions (at least for 2.0.x - you may want to use the different Upgrade Code for 3.x if you want to allow to install v2 and v3 at the same time, but block downgrades e.g. 3.0.2 to 3.0.1 or 2.0.2 to 2.0.1. ...
