In the Application to Run Tab of the Edit window of the Setup prerequisite Set the commanline with /q /norestart This will suppress the reboot. You can also try doing a final reboot at the end of the install of the application.
type /? with dot net package and it should give you the option to suppress reoboot. i believe its /q and that should suppress rebooot also. pass this param to your dotnet pre-requisite install.
