Product Version is wrong
Say for example my product version is 2.1.1604. When I build the install, the product version of my setup.exe says "2.1." and cuts off the last 4 digits. Has anyone else come across this?

I found the above knowledge base article on this and it works great for my build machine where I have the full version of IS loaded.
However, if I try this on my standalone build machine (I put the hotfix files in C:\Program Files\Macrovision\IS 2008 StandaloneBuild\Redist\Language Independent\i386) this doesn't fix my problem.
How do I get it to fix the product version on a Standalone Build machine??

Try placing those two files in the root folder of the StandAlone Build. The StandAlone Build has a bit of a different folder structure than the full IDE install. I'm pretty sure that you will find setup.exe in the root folder for the StandAlone.
