Features and components setting
I am very confusing regarding to the features setting and components. My application have many module. Some module is develop by C# and asp.net and some by java. This application also will connected to IIS and SQL server.
So now which parts is categorize under features and which is under components. How to determine it? Anybody can give some guideline?:)

You have to design the installer in such a way as to accommodate your application requirements. The features will have to be decided first and for the components that goes under each features has to be assosiated with the feature.
For some basic rules of components you can check here
