Silent install not working for more than one feature

Silent install is not working for more than one feature for my installscript MSI project. However its working if only one feature and its supporting features are added in the project. If i add a new independent feature which name is mentioned in the installscript then its not working.

Its recording the data and creating the iss file with /r option, but during silent install with /s its showing result code =-3.

This project is an upgrade to IS 2008 with IS dev studio 9.0 and it is working fine in the build created by IS 9.0.

Yes, i have made some changes in installscript....in the if conditions of each dialog
