Remove references from the project (or not)

I'm managing a solution by removing a dead project. The dead project was used in a setup. InstallShield prompts as follows:

"Do you want to remove references from the project 'abc' from your setup project 'S1.isl'?

If you answer yes, it appears like output files are removed from "ProgramFilesFolder".

However, if you examine the "isl" file, you are still left with all kinds of references to the dead project. When you perform subsequent builds on the setup project, InstallShield keeps crashing and dying. How do you get the tool to actually remove the references to the project? I can see them in these sections:

"Component"
"FeatureComponents"
"ISComponentExtended"
"ISPathVariable"

Could you kindly let me the exact steps which you are following while removing the Project reference?

Also could you kindly provide us a replicable sample Project so that we could test it in-house and investigate further?
