Deploying SQL Server CE 3.5 for desktop app

I would like to deploy SQL Server CE 3.5 for our desktop app that needs the .sdf (portable database) files. I can only find the option under a smart device install. I'm using a Basic MSI project in Installshield 2009.
I understand that there is an .msi, but I would prefer a mergemodule.
If I publish the app from within VS2008, the option is there, but not under Installshield 2009.
