Running our own server
If I were running the Update Service server myself, how would the agent know the address of the update service server? Since the agent is shared by other applications, would it be possible to tell the agent to use my update service server for my products and the default installshield server for the other products not built by me?

You ask a good question. The Agent stores the location of the Notification server locally by product. Meaning each product can have a different local for its Notification server. This could happen if 10 applications are installed on an end-users desktop.
The location is set a couple of ways. First, it can be set as an installation parameter. Second, we have the concept of "redirect". Meaning, you can start by having InstallShield host the Notficiation server. If you want to move to host it yourself, you can redirect the Agent for your products to switch and start using your Notification Server.
