Installation Target Location shows last installed ISMP application
Traditionally we had only one installation using is11.5mp (lets say product a), recently we have created a couple of new additional utility installations (completely new projects, lets say product b & c).
We are finding that when you install our original application (product a) the installation directory is being shown as the most recently installed is11.5mp application (product b or c).
I have checked the application and feature IIDS and they are all unique within each application.
Also Product B and Product C do not seem to suffer from the same problem.
We are using is11.5 mp SP1 but product A was originally created in the standard 11.5 release.

I know you said the Features UID's are all unique but is the Product UID different?
Installation Design->click Product on top -> Advanced Properties _> Key!
Other than that - not sure!
