InstallLocation getting overwritten

I am using the IS 2012 to create the main install and the quick patches. When the main install is run on a machine the InstallLocation in the registry gets updated correctly. But when a patch is applied it updates the value in the registry to C:\ProgramFiles\xxxx

Has anyone met with this issue?
