How to change the location of IISROOTFOLDER for a upgrade & fresh install

We have an application which installs to the %SystemDrive%\inetpub\wwwroot location ie C:\inetpub\wwwroot. But now we received a requirement to include a panel to accept a Drive path and install the web site application to it. Our project file is a installscript MSI application and using only installscripts to do the execution. Not using custom action at all. Added the MsiSetProperty(ISMSI_HANDLE, "IISROOTFOLDER", WebSitePath) in OnFirstUIBefore action after the browse path dialog. But only few files are getting installed to the new websitepath . Some files ate still installing to the C:\inetpub\wwwroot folder. Please help us resolving this. Regards, Daly.
