You can increase the timeout. In addition, I recommend ensuring that you are re-indexing your FNMSCompliance database weekly as part of your routine maintenance. This can have a HUGE impact on the Installer and File Evidence matching and cleanup tasks. A quick Google with your SQL Server version should bring up the specific syntax for your implementation.

I would also add to back up the HKLM\SOFTWARE\WOW6432Node\ManageSoft Corp keys in case you have modified them and need to reference back to them.
