i believe you cannot create an exclusive 64 bit setup using ISLE. however the 32 bit setup created using ISLE, should be fine to run on 64 bit machine.

you can try registering them manually using the command line: regsvr32 and see if it succeeds. You can also try unregistering and re-registering windows installer on the target machines where it fails.

You can remove ISPreventDowngrade from major upgrades so that it always installs the product irrespective of the version.

Is this issue specific to particular project or does it happen all projects? Have you checked with any other project types? is it specific to InstallShield projects only? can you create a web application form?

It looks the Visual Studio API call to resolve the project output is failing on with MSBuild on the TFS build agent. Could you please confirm if the TFS build agent/system is the same system where the Visual Studio IDE successfully performs the build.

It looks like the MSBuild/TFS is trying to use .Net Framework 3.5; however, .Net Framework 3.5 is not installed on the system. You can check which version of .NET Framework is installed on the build system and try setting the ToolVersion element in the .isproj file accordingly. For instance, if .NET Framework 4.0 is installed on the build system, then change the *.isproj file is from ToolsVersion="3.5" to ToolsVersion="4.0
