feature file get copied even after not selecting that feature

I have Basic MSI project where I have included 3 features
and when I am installing with custom setup type.
if I select "This feature will not be available" option X sign against 1 feature then also that feature files get copied on install dir.which is not expected.

I am getting this wired thing happing.

Please guide me on this. where to look at for this problem?
