May be the version no of your latest build is not changed. The version structure is "a.b.c.d". Windows Installer only checks for "a.b.c".

InstallShield 2008 comes with a built in Upgrade item called ISPreventDowngrade - this has a minimum version setting which starts out at the initial setting of your project version number, but when you later change your project version number, it is not updated.
So you need to go to your ISPreventDowngrade major upgrade item and change it's minimum version to match.
