Putting a .cab into an msi and getting it to work correctly

I have completed a transform from a base msi.
This requires a file to be placed into the users roaming profile separately which I have achieved correctly using the UserProfile file setting in files and folders but produces a .cab file to do this when the transform is created. I selected the option when I uploaded the file to create a separate cab. This works fine.
However I would prefer the file to be "included in the media" so I only have 1 msi and not a .cab.
I have tried to do this but when the transform is created and the msi runs an error occurs whereby the msi is trying to place the file within an absolute directory structure under the folder from which the msi is run.
How can I resolve this issue?
