Why: Cannot lmdown the server when licenses are borrowed.

We understand what the error from lmdown is telling us, what we're confused about is what we are being protected from. If the server is restarted, it doesn't appear that any of the "state" information about borrows is lost (at least with FlexNet Publisher 11.13), so we'd like to know why lmdown is restricted only in this particular scenario.

This restriction is more like precautionary. 

We know that lmdown can be done by the publisher from other host machines as well. Considering a scenario where a license has been borrowed for few hours and in meantime someone unaware of borrowed licenses tries to use lmdown from other host machine and tries to bring the server down. Then the borrowed licenses cannot be returned back until the server is restarted.

To avoid this kind of situation, we have the "-force" option, to be included as an argument with lmdown an also a condition that lmdown can be done only from the same host machine where the license server is running. This will remind the publisher that licenses are borrowed and license server restart is required in case if borrowed licenses have to be returned back.
