I ran an Unlicensed Installations report and found the following:
System Center Configuration Manager Client 2012 - Installed 3321 -Unlicensed 310
I've checked the unlicensed installations and the majority of the machines (approx. 70%) have users associated with them, and the users have the appropriate license associated with them
Any reason why named, licensed users are showing as unlicensed on this report?

Are there other licenses for this app?
Are the user actually consuming against the desired 365 license for other installs?

This would indicate that installations have been detected on additional devices and the users associated with those devices have not been added to the license. The Unlicensed Installations view has a column "Related licenses", if you select the number in this column you will be presented with additional details eg. Exclusion reason "Users must be manually allocated for this license type". I also suggest you verify the number of installations for this application via the Installed Applications view.
